You often have to substitute products on web orders. It is important the web orders go to a workflow status of on hold when they are received into your system. Then someone has to change the web order to Ready before it will be released by automatic warehousing. Failure to implement this procedure will result in stress to customers and your staff, as goods will be shipped or back orders before the required substitutions can be made to the web order.

The workflow status of all web orders goes to hold when they are received. If you are using automatic warehousing, you should ask to have your automatic warehousing settings adjusted to ignore web orders that have a workflow status of on hold.
You need to assign one or more team members to check sale web orders that are on hold. They need to make sure any required substitutions are completed on the sale order. Then they need to change the workflow status on the sale order to "Ready". Automatic warehousing will then release the sale order.
